BetaWB: modelling and simulating biological processes
نویسندگان
چکیده
This paper presents BetaWB, a framework for modelling and simulating biological processes. The modelling language is based on β-binders, a process calculus developed for better representing biological interactions. In order to provide efficient and accurate stochastic simulation, a new stochastic selection algorithm, based on the Gillespie assumption, is presented. Moreover, two companion graphical tools for the model development and simulation results analysis are provided.

متن کاملDESASS: A software tool for designing, simulating and optimising WWTPs
This paper presents a very useful software tool to design, simulate and optimise wastewater treatment plants. The program is called DESASS (DEsign and Simulation of Activated Sludge Systems) and has been developed by CALAGUA research group. The mathematical model implemented is the Biological Nutrient Removal Model No.1 (BNRM1) which allows simulating the most important physical, chemical and b...
متن کاملBrahms: a multi-agent modelling environment for simulating work processes and practices
Modelling and simulating work processes is often done at such an abstract level that individual work practice – collaboration, communication, ‘off-task’ behaviours, multi-tasking, interrupted and resumed activities, informal interactions, use of tools and movements – is left out, making the description of how the work in an organisation actually gets done impossible. This paper describes the Br...
متن کاملA Critical Review on Modelling Formalisms and Simulation Tools in Computational Biosystems
Integration of different kinds of biological processes is an ultimate goal for whole-cell modelling. We briefly review modelling formalisms that have been used in Systems Biology and identify the criteria that must be addressed by an integrating framework capable of modelling, analysing and simulating different biological networks. Aware that no formalism can fit all purposes we realize Petri N...
متن کاملSimulating complex intracellular processes using object-oriented computational modelling.
The aim of this paper is to give an overview of computer modelling and simulation in cellular biology, in particular as applied to complex biochemical processes within the cell. This is illustrated by the use of the techniques of object-oriented modelling, where the computer is used to construct abstractions of objects in the domain being modelled, and these objects then interact within the com...
